Henryk Urbanski Laboratory

Summary:

Research in Dr. Urbanski's laboratory is focused on two major hypothalamic neural circuits: (1) those responsible for maintaining rhythmic biological functions (e.g., circadian hormone rhythms and the sleep-wake cycle), and (2) those responsible for maintaining normal reproductive function (e.g., puberty, ovulation, and menopause). His primary goal is to elucidate the molecular and cellular mechanisms that underlie these physiological functions, and to understand how they are influenced by various hormones and by changes in the external environment.

  • ABI Primer Express ( Software )

    This software aides in the design of custom primers and probes. "The Primer Express® Software v3.0 allows you to design your own primers and probes using TaqMan® and SYBR® Green I dye chemistries for gene quantitation and allelic discrimination (SNP) real-time PCR applications. Developed specifically for use with our 7300, 7500, 7500 Fast, and 7900HT Fast Real-Time PCR Systems, Primer Express® Software provides customized application-specific documents for absolute/relative quantitation and allelic discrimination."

  • Affymetrix GeneChip Operating System ( Software )

    "Affymetrix® GeneChip® Command Console® Software (AGCC) is the latest generation of instrument control software for GeneChip systems. Command Console Software provides an intuitive set of tools for instrument control and data management used in the processing of GeneChip Arrays. The software summarizes probe cell intensity data (CEL file generation) and enables sample and array registration, data management, instrument control as well as automatic and manual image gridding. Besides these core features, the flexible platform provided by Command Console Software enables customized, automated, and integrated workflows with a variety of laboratory information management systems. Probe-level summarization (CHP) files are generated by other Affymetrix software applications." AGCC is the current replacement for the GCOS software, which is no longer supported by Affymetrix as of 4/5/10. This software is used to control the Affymetrix GeneChip instrument.

  • GeneSifter ( Software )

    "GeneSifter offers a robust statistical framework with 15 advanced options, including 2-way ANOVA, PCA, PAM, hierarchical clustering, CLARA, FDR, FWER, RMA, Max T and more to analyze microarray data."

  • ImageJ ( Software )

    "ImageJ is a public domain Java image processing program inspired by NIH Image for the Macintosh. It runs, either as an online applet or as a downloadable application, on any computer with a Java 1.4 or later virtual machine. Downloadable distributions are available for Windows, Mac OS, Mac OS X and Linux.

    It can display, edit, analyze, process, save and print 8-bit, 16-bit and 32-bit images. It can read many image formats including TIFF, GIF, JPEG, BMP, DICOM, FITS and "raw". It supports "stacks", a series of images that share a single window. It is multithreaded, so time-consuming operations such as image file reading can be performed in parallel with other operations.

    It can calculate area and pixel value statistics of user-defined selections. It can measure distances and angles. It can create density histograms and line profile plots. It supports standard image processing functions such as contrast manipulation, sharpening, smoothing, edge detection and median filtering."
